China Travel Service (CTS) is probably the oldest and one of the most reputable travel agencies for travel to China, and will include all of your transportation if you want them to. I've used them in the past and have no complaints. Here's their website:

I believe there are many choices you can find, check your local travel agents, or call the tour operators etc. but if you really go online, I also suggest you to check www.chinatraveldepot.com, unlike expedia or travelocity, this is a really local travel online company, dedicate to provide local travel information and services in China, check it out!

I've been going back and forth for eight years. I always get my tickets and Chinese visa from http://z-visa.com
The tickets have restrictions, but you cant find cheaper prices anywhere. They must have an excellent wholesaler.
